If my suspicions prove correct, and Lyssa's corporeal form is interred in a charnel house somewhere, I propose the following sites for her resting place:
1) Under, or somewhere in, Lion's Arch;
2) The Harvest Temple.

Lyssa is going to be a villain, and this time not as a fallen Goddess like Abaddon or Balthazar but a full power Goddess and no other Gods will protect us
She will play the role of Balth 2.0 and start the next expansion after post EoD Living World.
Provided Anet writers remember she exists.

Except maybe they will? The gods left because they couldn’t solve the dragon problem but if they’re still watching they’ll see we did it for them.. maybe the other 4 come back? But then they’d have to address their devastated pantheon lmao, they would be lacking 2 gods after we kill lyssa

Can somebody care to explain me how Lyssa is part of the current living story?

She is not part of it. Some people just has a penchant for baseless speculations.
She left Tyria together with Dwayna, Grenth and Melandru.
Unless this fact is going to be retconned, She will never play a part in the story.
Her only flimsy connection to the plot is that Balthazar somehow got one of her mirrors (or just a mirror named after her) to disguise himself as Lazarus.
She isn’t at all
There were some sly dialogue bits in PoF / eg Balthazar cursing all the Gods except her and using her mirror to disguise himself as a mursaat just before. But that is it.
For now, she has left Tyria. Speculation has often existed of her return though.

That's not enough to assume that Lyssa's going to be a villain (because that would be just SO original of Anet to do) or somehow already dead.

That, and doesn't relate Lyssa to the current story, but I guess that's a bit pedantic of an argument.
And the mirror was likely obtained from the reliquary, as we know he retrieved items from them, though we were never told which items from which reliquaries (but the only other god items he is ever shown to have is his armor and greatsword).

Just because she enchanted it herself doesn't mean she gave it to him.
He could just have stolen it from one of her followers, or one the temples dedicated to her.
Given that he was there, he could also have taken it from Lyssa's reliquary in Siren's Landing.
This could just be an oversight of the developers. Such happenings are not rare.
It could also simply mean that Lyssa was against stripping Balthazar of his divinity and power, but she was outvoted by the other ones.
There is not a sliver of an indication towards a potential future plot twist retcon.
Kormir told us that there are currently 6 gods. They had already replaced Balthazar before PoF, they just don't bother to tell us about it.
Replacing a god every now and then doesn't seem to be a huge problem.
Well, it kinda IS a huge problem, but one that they will eventually solve. Though it opens up another plot hole, if it was so "easy" to strip Balthazar of his godhood and replace him, why didn't they do this with Abaddon? PoF is such a mess.

I'm not arguing over the specifics of stripping Balthazar's godhood etc. However, the post I answered to stated the gods were down to 4 without Lyssa, which doesn't line up with what we know.
Replacing gods may not be easy. But they are no Elder Dragons, replacing them is not THAT complicated either. Grenth has replaced Duum, Kormir has replaced Abaddon, someone has replaced Balthazar. And that's just what we know of, there may be much more going on in the larger Pantheon and in the past that simply didn't affect the plots in our games.
I'm simply stating that whatever may happen to Lyssa might not necessarily leave the gods at a different number nor at an overall disadvantage. They have dealt with losses before, they can do it again.
This was confirmed intentional during the PoF AMA regarding Balthazar not cursing Lyssa. Devs advised that the gods story wasn’t over.
