Am I supposed to use 3 different characters to do this, or will repeating the mission where you make the initial decision on one character unlock the collections as well?

the item from small victory requires you to speak to an NPC that won't be present if the character doing it chose a different path.

so yeah, have to do it on 3 separate characters.
