I didn't pay attention to whether they were still giving them underwater but they don't after hopping out of the water. I've noticed experienced this when doing the JP on the new map and in WvW. I have several facets active, jump in water, jump out, the facets are still active but not giving boons. I noticed that this started when the new episode released.
