The WvW Reward Track for Citadel of Flame grants the "Baelfire's Token Loot Box" that are unable to stack. A different Reward Track, Sorrow's Embrace, the "Sorrow's Embrace Token Loot Box" stacks fine. I do not know for sure about the PvP Track rewards or the other Dungeons.
