I think that the problem is solved by some of recent updates. Now I have a full XP bar but not enough mastery points to spend and this pop-up no longer appears :) Thanks!

Yes, this popup forces players to hunt mastery points although they may want to do other things ... with blocked chat console :( The notification in the skill system is much better than in the mastery system.
